I think you need to run from the client to get GLQuake to work, and making a shortcut from Steam only enables Quake.exe (software mode). You can now run QuakeSpasm from the Steam Client. Install QuakeSpasm into your steam Quake folder, delete GLQuake.exe and make a duplicate of the QuakeSpasm exe and rename it to GLQuake.EXE. If you have Windows 10 as your OS there is a good chance GLQuake will crash if you set a custom resolution, then the only choice is run GLQuake at 640x480 in ugly 16bit color or use a source port like QuakeSpasm.
